Nah, technically they are missiles that are magical yes but in the context of the rules it seems to definitely indicate they mean magic missiles as in the class of spell. It says 'the spell may be deflected...'
Think of it this way, you are deflecting the magic of the attack, but the mundane cannonball, bullet, arrow etc, still hits hits.
