Odds are that you aren't a pirate captain. Most pirates are not pirate captains.

True enough, just as odds are that one would start off as a more lowly Samurai rather than a Shogun, for instance.

Also true, though at least in this case you still have a fair chance of being able to stage a mutiny with other crewmembers that are fed up of said captain's nonsense (if there are any, which would be more likely the more batshit crazy the Captain is :p). With a limited number of crew overall on the ship, I would consider the chance of success to be a fair bit higher than trying to overthrow a higher-ranking Samurai, who would inevitably have far greater military resources than you would to call upon, a much more respected presence at court and likely a greater sense of loyalty and dedication among his servants and bodyguards. You'd probably have to pay some ninjas to do the job, which all depends on the competence of said ninjas and the target's bodyguards for success.

Although a Samurai is not lowly in terms of social status. An entry level samurai might be the lowest of the elite class, but they are still part of the elite class. Well above the vast majority of the population, which is made up of commoners.

Indeed. The starting point is well above the typical level you risk with pirate or cowboy.

Depends on the community/area. While there were run ins with outlaws and skirmishes with the natives, in general they were building a nation. They were still creators more than destroyers, which cannot be said for the pirates. Overall cowboys were far more civilized than pirates, the latter group being comprised entirely of scoundrels.

In terms of trust in your community, from best the worst, I think the hierarchy is clear:
1. samurai
2. cowboy
3. pirate

One of my favorite foreign movies is Twilight Samurai which focuses on a samurai who is (despite his amazing sword skills) pretty much the very bottom of the nobility. And he is going broke buying the things that is required for him to maintain respectability.
