My league has a Comp of no duplicate rare choices in later rounds... would that mean just ONE salamander... or one UNIT of salamanders?

I interpret that as one unit of salamanders. So you would be able to field up to three. But it's always a good idea to ask the tournament organizer just to make sure.

I would think that it would imply units as it wouldn't make any sense to me to have say.. a single Bret Grail Knight or a single Empire Flagellant. But my suggestion would be to contact the league organizers and verify.

Fortunately you can still field ancient Stegadons as a mount choice for the priest and chief, so your list isn't really hurt too bad. A unit of 3 salamanders can be pretty terrifying.
